What happened:
I'm not sure if it was by design, but when you select all of your food storage Silos and select "Upgrade All" immediately all of your resources deplete down to whatever base amount you can hold, Such as 850 Food. Now I wasn't necessarily thinking it was a bug until I had lost all the sugar I gained through the Evil Galactic Emperor's tactics. Now I lost my sugar and my nefarious scheme to take him down.
I'm still pretty early in my playthrough, so I have no idea where sugar comes from, but I'm sure I'll get it back eventually.
